Ummm, well I'm not enough of a PNG expert to be able to tell. 

Its possible this is the same issue as reported in bug #690508, see comment #4.
This suggests to me that the pngalpha device has not been updated to handle
fillpage, I suspect it thinks the initial filling of the page is a fill with
white, hence no transparent background. Since -dBackgroundColor only has an
effect if the background is transparent, that may well be working, but not
having any effect as there is no transparency.
